We use the Dr. Brown's but had no ill effects; however, we did have similar issues. DS started throwing up EVERYTHING when he was around 1 month old. We had to make a formula change and then another before we found one he could keep down. I wouldn't jump the gun and blame the bottle just yet.
Have you talked to her ped about possibly changing her formula? What are you using right now? I know a soy formula can help a lot with fussiness and gas as well as the hypo-allergenic formulas. I hope you can get her tummy settled down so she's comfy.
